City had won the first leg 3-1.
Real Madrid were held to a 1-1 draw by RB Leipzig at the Bernabeu.
The LaLiga giants qualified with a 2-1 aggregate.
On Tuesday, Paris Saint-Germain and Bayern Munich booked their spots in the quarterfinals.
